I had a contractor sand and polyurethane some floors and he used a high gloss product that makes the floor look wet all the time and I can see small bubbles in the finish. Is there anything that can be done short of starting all over again to get the bubbles out and soften the sheen?

I don't think you will to start over, down to bare wood again. The floors will need buffing, think of this as a light sanding. This should remove most of the small bubbles. Now a lower sheened floor poly can be applied. Maybe a satin would be more pleasing. Have you contacted the flooring contractor? They will have the equipment to do this.
