A contractor sprayed the outside of my house and now it has spots that have bubbled up and peeling along the boards has also taken place. Is this due to not preparing the surface first?

Possible. Do you know what preparation was done? Another possibility is weather. Moist surfaces before painting, from rain or dew, can easily cause bubbling to fresh paint. Pressure washing and not enough dry time can also be a cause for the moisture.
