I question if the color from the rugs has stained the wood or mildew and lack of sun exposure has caused the dark coloring. If the discoloration is due to mildew and lack of sun, bleaching and time will help the area greatly.

If the discoloration is due to the rug applying a deck stain may be your only solution.
